Shut down megastructures: Yes, good idea!
Using ground troopes: No, to much war focus.

In case of the mega shipyard, it should count as a starbase and as soon you conquered the system, it shouldn't be used for production by your enemy anymore.
To shut down a megastructure on a regular basis for a certain amount of time (not destruction) i think an espionage action would be quite fitting. Maybe we get something similar with Nemesis. A advanced version of this operation could be some kind of damaging the mega structure so, the target has to build it's last stage again and can't use the structure until it's done. This would be most likely a "provocation" action, so it's quite expensive and hard to manage.

this really needs to be adressed, the notifications alone are driving me crazy.

new battle result notification every single second when the megashipyard spits out a new ship and gets destroyed by my fleet.

I like the espionage action for shutting it down; make it easier if you have the system claimed, maybe? You could also include the ability to straight up bombard the megas as well. Give it a Devastation tracker which, as it increases, reduces its effectiveness. At 100%, it's ruined and needs rebuilt.

100%, I'm tired of dealing with Mega Shipyards, and enemy mega structures in general after I take over those systems. The Sentry Array is another issues. They shouldn't be able to track my movements with it if I've captured the system. It makes no sense. Let us destroy them, disable them, something!

I can still see a reason to that since the mega shipyard is basically a structure the size of a planet. So that they don't seize work immediately only because the starbase is lost seems fair to me. It's okay if you need to put in some extra work to shut it down.

Bombarding may not deal with it since the shipyard will still spawn fleets and distract you from that task. That's why I thought ground troops may be a good idea: Send in your troops and conquer the shipyard "planet". Would make ground troop management also more viable I think.
But hey, either way sth. needs to be done.

Seriously how is this not a fixed thing, I'm in a federation war and the enemy has 3 different mega shipyards , so i have to have 3 fleets just sitting there while they magically still pump out corvettes constantly out of all 3. The amount of spam notifications is ridiculous and there is nothing I can do. Let me do something to them to turn them off when I'm in complete control of the system, I literally don't care what.

Yeah, taking (and holding) the starbase should prevent new ships from being queued up -- ships the AI has already paid for might as well get built, there's no problem with that, but no new ones should be purchasable.

Even better would be being able to cut the supply lines to a Mega Shipyard, but that would require a supply line system.

One other issue here is if your border is pretty solid (AI doesn't use jump drives to get past your border, so solid border control lets you just ignore any threat), you can win the war by leaving a fleet at the mega ship yard to rack up space battle war attrition.

Change the mega-shipyard to have a massive hangar allowing for a smallish fleet of space ships to be created before releasing them all at once in the case of enemy occupation instead of single-file, also make it possible to seize and occupy a megastructure with ground troops / or defend them for that matter. Would perhaps make a fun extra megastructure that has no other purpose but anchoring down a system with FTL-LOCK while being immune to orbital bombardment and hard to conquer with ground troops - requiring a much larger ground force to assault it / allows the defending empire to plop down a huge army on the mega-fortress to block your advance until you manage to raise a big enough army to defeat them on the ground. Certainly would stop anyone from just orbital-bombarding everything into dust.

Would also be a good reason to add armies to the damn end-game crisis (Armageddon bombardment is fine and all, but why not at least add invasion armies on top so ground defences actually matter in an end-game crisis...)

I for one love the idea of bloody battles on the ground and hate how irrelevant ground combat is in the face of an end-game crisis. There are ways to use ground forces effectively in a empire vs empire battle but the bloody unbidden for example have nada ground troops.. Just add some smaller hungry spectres simply following their fleet that directly descend to the ground-level while the rest of their fleet goes for an Armageddon bombardment as usual. Also leaves them as an extra problem to deal with - if you manage to repel/distract their fleet only after their ground invasion has already landed you could still end up losing the planet as the smaller spectres defeat you on the ground.

    I would say it should be a viable target to be destroyed as well!!!

    Invincible and indestructible structures make 0 sense in a game where one can destroy planets!!!

    They should be able to be destroyed, but only outside of war.

    During war, they should not cost upkeep for the opponent though.
    Having them either be disabled completely or at a massively reduced operational capacity, somewhere like 80% reduction.

    The other issue of course is not only does the mega shipyard produce ships itself it provides a bonus to all the shipyards of the enemy empire. so its effect along with its ability to build ships needs to be curtailed.

      I think all mega structures should be destructable... as in they revert to a "ruined state" after an insane amount of damage.

      BUT in also think the military focused megastructures should come with a decent self defense capability, and be more resilient than citadels.

      Example, A fully completed Mega shipyard has :
      100000hp
      50000armor
      4 large weapons slots
      4 missile launchers
      8 point defence placements
      16 medium weapon slots
